Did you by any chance put aftermarket pads on your Prius? Are the rotors ever been replaced?
Definitely check for rotor warpage and make sure all the brake hardware is there, and correctly installed. A good general mechanic should be able to help you.
Can you describe the noise and under what conditions it occurs?
