My 2000 Ford Ranger 4X4 with 5 speed manual goes klunk when the clutch is being let out. It does it almost always in first gear and sometimes in second. It’s a very dull klunk, but it can be heard and felt by the driver and passenger.
I would check the engine mounts. I bet at least one is bad.
